Ahmed studied Veterinary and Comparative Medicine with an inherent interest in zoonotic diseases. He subsequently specialized in genomics and biology of mycobacterial and gastrointestinal pathogens.

Current research interests of Ahmed lab include diversity, evolution and biology of M. tuberculosis and Helicobacter pylori in the context of evolution of survival mechanisms, acquisition and optimization of virulence, and their impact on dissemination dynamics, invasion, persistence, signaling events, molecular pathogenesis, strain evolution and prevention measures. To address these issues he uses a hoast of genomic and cellular microbiology approaches.

Ahmed is the Founding Fellow and General Secretary of the International Society for Genomic and Evolutionary Microbiology and a Corresponding Fellow of the European Helicobacter Study Group. He is an elected member of the National Academy of Sciences (India).

Ahmed is an Academic Editor of PLoS ONE, Associate Editor and member of the Editorial Board of Annals of Clinical Microbiology and Antimicrobials, and also an Associate Editor and member of the Editorial Board of Infectious Agents and Cancer.
